Physical separation of properties

Hi,
I have built a 4 noded quad structure for the gable walls to help create a uniform mesh for 4-noded shell. The mesh is getting interfered by the nodes of the micro-model (shown in screenshot below). How do I create an interaction between the wall, wood frame and the cgi roof and still keep them separated? I don't the properties of the wall transferred to the roof element.
I was wondering how do I lay one physical property on top of another, like the roof faces should be on top of the wooden room frame, not falling in the middle, exposing the frame (shown in screenshot below). Also, what's the best way to apply nailed connections?
